We're all in the same boat, I have stone chips on the bonnet, drivers door, passengers wing mirror and a huge one on the drivers wing (within 3 days of owning the car)! My car has just covered 2300 miles and quite frankly i'm sick of caring about the stone chips. Its going to happen no matter what.
I may ask a friend of the family how much it would be to have the Civic Sprayed that Yellow (but that can be iffy) or White. He sprayed the spoiler on my Mini for £30 when I was quoted £180 + vat from BMW

Yea
I actually expected them to just brush me off. Bottom line is that the paint is rubbish. I have another 2 scratches now. One on the rear and the other at the drivers door. I can't care anymore. The paint will be screwed after a year or 2. The car is still brilliant though.
Respraying a car these days are not too difficult and I am sure a few of us here will have it done soon. Keep us posted on the outcome though.
Stick with the same colour though. A respray using a different colour is a real pain to have done. And it's rarely perfect or even close to what you'd expect.
The yellow you mention is the colour they had on the prototype or when they showcased the car in Japan. Lovely colour and looks amazing on the car. The thing is that to change the colour properly you will have to take everything out of the car and prepare and respray the shell...A big job and not worth it in my opinion.
The car is never the same again
