On balance though if the quality of re-spray was above the standards that Honda use (i.e. better than pish), then the additional clear coat would add extra protection to the body work and there would be less of a risk of exposed metal to corrode.
Any existing bare metal would be covered or would still be obvious that Honda hadn't done it in the first place.
As they don't count stone chips under the waranty, about 50% of your car isn't covered anyway.
