Well after the dealer reattached the bump stop it lasted less than a week and it came loose again the knock returned.

I have requested that they change the strut, the dealer now wants to examine it before they will do anthing. God knows why you can see and feel the problem in 15 seconds. Originaly they suggested taking the strut apart and replacing the bump stop. But they have no courtesy cars available so I have to wait till I can leave it with them.

As for damaging the shock, YES it can, if the bump stop is detached from the strut top, water and dirt can get onto the seals at the top of the shock and cause premature wear leading to the shock leaking oil.

It would sem that Honda have a lot of suspension problems with the CIVIC and are beating around the bush, there seems to be no coherent response from the dealers.
