Mine is an 08 Type R - this car has the rust on both door tops, though more noticeable on the passenger side.

Car was built in Nov 07 so only a few months old.....

Mines a 5 month old 07' and it has rust, interesting yours is worse on the passenger door than the drivers, mine is vice versa, I assumed it was due to me opening and closing my door more often.

vice versa *lol

My car shown in the first post is a RHD model (for the simple reason that i live in germany).Streets are convex and so the water will flow more to (my) passengers side than to drivers door.
Last weekend i removed these rubber parts on the lower edges - 1 litre of water in drivers door, 1,5 in the passengers door.

I think if Honda doesn't come to grips with this problem FN-drivers could care their Civics in a shoe box in 2 or 3 years

I hear water sloshing around in my doors all the time... at one point it sounded like there was a whole bucket sloshing around in the passenger one...!

Don't.. They are there to act as one-way valves to drain water and not to let dust in. Though it seems that some are not functioning well, there is always a remedy for it. Now and then, either squeeze the lips between your fingers and drain. Or, take the plug valves out and drain if water has collected inside.
But taking them out will result in accumulation of dust in the holes, which will result in clogged mud---eventually a bigger threat in terms of corrosion.
Mine are all working fine.. (knock wood)

@Korkut Varol: he should take them off if he wants.....honda doens't anymore fit them to newer civics (from end of 2007). or if you don't take them off evry time you wash your car you have to take them off and clean the hole so that nothing should stuck an prevent water from going out...

In my 07 type S, no rubber plugs were found at the bottom of the door, though.

As far as the rust is concerned, do you think that an extra thick layer of automotive clear paint will prevent any of these unwanted rust spots? It would be good to take some preventive measures...

Your probably ok, as your weather is much drier, like in Aus, however we have started growing webbed feet and fur (much like the Scots have for years JK guys), due the cold wet weather we have been suffering.

It's bloomin expensive!, and no matter what you pay surely you should expect a car thats fit for purpose and not built from the same metal they made Alfa's from in the 70-80s.

I have applied some soft wax to mine (Bike Chain Wax)
Similar to Waxol..Its not going to rust there now!!
Beggars belief why Honda cant do this..
Yet another oversight on their part!!

Yes they could of added abit more paint there, or extended the rubber strip covering the door all the way along? Its poorly designed really, they will get lots of rust issues now!

Honda still havn't returned an answer for me, but I have left them 'open' and not added anything, because if they don't fix it under warranty and I have to fight, I don't want them to say it's something I've done.
