Any suggestions, tips or hints would be much appreciated

My Civic is due in about 3000km its first service, I was going to mention the problem then, but I'm not sure if I should wait that long?

Civic-babe, you're not the only one, and it looks like it's the rubber sill thing.

Normally with those type of things they just spray silicone on as a lubricant.

Maybe a bit of Pledge might do ?

Might be better if you use Rain-X or PermaClear (Stay Clean) on the side windows.

I use PermaClear (Stay Clean) and have no squeaky problems.
