I am not sure about the 10G Civic, but it appears to be FAT32 for the Honda Connect in the facelift version 9G.
If you want to use a USB drive greater than 32GB you will not be able to format it with FAT32 using Windows, but you can download a utility called FAT32 Format which is very simple to use and allows drives greater than 32GB to be formatted using FAT32. I currently have two 128GB drives in my Civic Tourer.
Note that there is a limit on the number of files (65535) and folders (700) for each USB drive that appears to be a limitation of the Honda Connect Audio player; if you have more than 700 folders, which I initially did, you will not be able to play them all as they do not appear on the screen. If you use the Music app, this limitation does not appear to apply and I think it will see the content of both USB drives at the same time, but I stand to be corrected on this.

Another useful utility that allows you to order your music files alphabetically, otherwise they appear in the order they were copied to the USB drive, is DriveSort, this can be found by searching for Anerty's Lair DriveSort.
