To quote the manual...
With the S-mode in the automatic mode, the gears are shifted automatically at the best timing to shift quickly for faster acceleration.

With the S-mode in manual mode, much quicker manual shift change can be achieved.
Hmm so when I'm in auto mode it revs more and changes up late.
However when I'm in manual mode it gives me quicker shift change! Any reason why I shouldn't have it on all the time when I'm in manual mode?

I know in auto mode one of the downsides is higher fuel consumption. Any others people can think of? What are the downsides of using it in manual mode?

It may be less smooth, i.e. more jerky.

Have you tried both and felt any difference?
Yes.

In Auto mode & S-Mode the i-Shift revs much longer.

In manual mode the S-mode gear shifts are really smooth.
This is my question! Why shouldn't I just keep it in S-mode and manual?

Essentially the s-mode and manual is very close to a standard manual in how it drives.

But will it introduce clutch wear? Does it effect mpg?
