The Honda audio upgrades are, according to most people, not worth the money. If it is a company car you may not be able to go for aftermarket solutions however.
But, it may be worthwhile spending the money on some other option.
I don't have any experience with any aftermarket stuff, but I think the standard speakers are not very good so an upgrade is very worthwhile. Since I drive a company car as well I did get the BassWorks upgrade and maybe it's not so good as aftermarket stuff I don't think it's bad. A bit expensive yes, but that's not so much a problem for me personally with a company car.
I feel the weakest link in the sound now actually is the head unit. But if you set the bass and treble both to 0 you'll get a nice enough sound which you can turn up pretty good without it becoming noise.

Well a little (well old big) topic kick.
My boss had some issues with prices and that kind of stuff...
At the end of the story they lowered the prices.
So my Sport ain't going to be a Civic Sport.
*sigh...
Well but now it finally is time to order my Space ship.
Next week the company car is going to be ordered.
It is going to be a Black Civic 2.2 i-CTDi Comfort.
- 16 inch Titan
Now the problem....
- 4 crappy speakers?????
*sigh
Now what would you advise?
- buy the upgrade (basskit)
- buy speakers myself an let be built in?
Well finally the car is orderd at the Dealer.
They expect them at the middle of june.
Now it is time to wait!
