As per title. Just noticed the boot of my 1.6 Auto Civic is not locking with either the key or the remote locking fob. Rest of the doors lock fine.

If I use the key on the boot all the other doors lock but the boot remains open.

A couple of observations.
- I've noticed the sidelights no longer flash when the remote fob is used although the doors still lock.
- the remote used to have two 'locks' first click and the buttons went down and then a second press would activate the 'deadlock' or immobiliser' I think (you'd hear a second locking noise) This second noise no longer happens.

Any ideas what the issue might be?

id say it sounds like the key is the problem, probably needs reconfiguring or something...but im no expert!

Sounds more like a problem with the locking circuit, as the indicators flash to confirm that all doors (inc. boot) are locked and that the immobiliser/alarm (if equipped) is now set.
